The rain water probably entered through the rod holders. The rear rod holders drain into those 2 compartments (why I have no idea?) but the front two rod holders are the biggest concern.
They drain down behind the rod boxes into the foam.

BTW I recently added coaming pads after finding a pair online that fit perfectly. Here is a shot of my nephew and two friends from last month.

My old ones look just like your new ones.....I think mine were mfg by Garlick???

I really don't like the ones I have on now because they extend down too far with nothing behind them.....mfg's offer stuff all the time and then drop the item all too soon.....I guess the search continues....Hey I wonder If I could get your size pads with WELLCRAFT embroidered in....now that would be cool! : )

Yeah that would be cool. I thought about trying to somehow white out the Palm Beach logo but I'm a 60% function / 40% beauty type of guy so decided to let it ride.
