go back with the original 1/2 wood that way you won't have line up issues. you can either glass the bottom of the wood then screw it down and then just mix a thick slow heavy batch of mas epoxy to glue the floor skin cover back in the boat, mas epoxy the wood to the floor skin and work to get the floor back in correctly. i'm going to do option 1 in my V20, and i'm using kiln dried 1/2 treated plywood. but if you can't get kiln dried treated just use reg. plywood non treated.

So if I can't find 1/2 inch marine use 1/2 inch regular ply?

I'm tending to go with the applying wood to deck cap before installing into boat as I need to add the fish box back in and I can mold the wood onto it quite nicely.

Question was really around resin wood before even attaching to cap or just resin as it's installed.

yeah paint the wood and the deck first then put together. i'd go with mas epoxy to bond the 2, use the slow so you have plenty of time to work it plus better stronger bond. yeah use the 1/2 most ply you can find plywood. the best plain is cabinet grade hardwood ply from lowes as it is 9 to 11 ply in 1/2 inch. get plenty of stuff for weight to set on it to hold tight to the floor till dry. several 5 gal buckets full of water or sand works great for weight. make sure you grind the back of the floor all over to get a good bond to clean glass.

Should I put any layer of glass between the wood and the cap? or just epoxy?

just epoxy will work as long as you grind the old glass surface to get a good bond.
