Are there any holes in your deck near the hatch? Someplace where a horn or chock or something is mounted? What I'm saying is it might not be the hatch itself but something in the general area. If you eliminate all other things, whatever remains, no matter how innocent looking, must be the solution. You might also want to have someone spray the deck area with a hose while you are inside the cuddy and see if you can see where the leak is coming from.
